Since the waterway is one of the most famous in Asia a cruise is interesting and a real pleasure. The little problem is it's very expensive but you can work around the high price tag, e.g. when in Bagan or elsewhere just hire a small boat and have a very private cruise. 

It might be advisable to hire a guise too and let him or her take a boat they know all this stuff and this way you will see in one afternoon what others wont even see in one week, prices are very low.
